This sounds very good although I'm not sure I would have given away all the plot twists and turns of the whole story here.
One small issue I have is that much of the detecting is done by Barbara Gordon. Batman is called the World's Greatest Detective in some circles. Might want to direct some of Barbara's findings back to Batman.
Overall however, terrific outline!

A lot of the detective work will be done by Batman, just the hacking will be done by Barbara.

It's difficult to know whether the scale of the story is appropriate without knowing how long the whole thing is supposed to last? If it's a relatively short piece, then you have way too many characters involved. If it's an epic, on the other hand, then it could work well. As long as everyone is introduced properly and each character is done justice.
I'm not suggesting a huge dump of exposition for every single character, but just that you should try not to assume that your audience already knows the continuity of the comics, the Gotham TV show or the video games. Your versions of these characters will stand or fall on how you present them. Which of the two characters called Barbara Gordon are you using in this story; Jim's wife or his daughter? Either would need to be re-established as distinct character in this new universe.

Oh man - don't show off the characters investigations in advance, its part of the journey you take your reader on! Hide this thread before everyone sees it! Its like showing a trailer for The Empire Strikes Back and sliding "Luke, I am your father!" in there!

Impressive amount of stories you're merging here, though the payoff is still a little too predictable for my tastes...
